Jupiter just really doesn't like Charon. That shady old man doesn't look like a good person.
And instead of focusing on helping Cyrus nail down Dialga and Palkia, he spends all day chasing Heatran.
What even is Heatran supposed to do for them?
"Heh, let him do whatever. If he actually finds Heatran, it still counts as contributing to the organization."
